Batteries that are not easily accessible have always been a peeve of mine. Not so much batteries like the Riv even though I dont love having to get at it but cars that require wheel and fender well removal or other random parts when removing or disconnecting the battery have always annoyed me somewhat.

That's what my car looks like! Stalactites hanging from the front end! Hate it....

My pet peeve is when you have a fastener that's tight, rusty, etc. Especially one around a steering pipe that you don't necessarily have the room for "real" tools. Shoulder deep trying to get the damn thing off with a hand cramp, and at least one muscle in your arm that feels like it's going to explode.

EDIT: or when you take half your tool box home, and you end up missing some tool you need....that's still in your toolbox headbutt

Rust and splines. I can do anything but rust and splines. I even swapped the Civic's engine the weekend before last, and luckily nothing was rusted except for one motor mount bolt, but the axle and transmission splines took a while to line up. Driver's side axle didn't go in all the way somehow and popped out, dulling some of its splines and I hope not damaging the differential; new axle is vibrating like crazy so hopefully it's just out of balance.
