All iron rotors rust, even new ones - in a matter of hours, even minutes, after the get wet (when parked). But it's usually gone within the first few miles of driving. After your brakes heat up, water will evaporate from the disc surfaces and pads, so it shouldn't be an issue.

You may want to check if the pad mounting hardware was replaced during the brake job. The the thin metal parts should be smooth and shiny. If corroded, or if they've lost their "spring", it could be allowing the pads to shift around during brake events.
